Thank you for this question.
I would check whether the calculated payment type has been configured to be taxable, NIC-able, pensionable and/or qualifying - the configuration of the payment type will be determined whether these payments are included in the tax calc, the NI calc and the pension calc.
You can check the configuration of the payment type in the Payroll Module > Administration > Payment Types
